Ninjago has become a bleak, enemy occupied city ruled by Emperor Garmadon and his Sons of Garmadon biker gang. The towering Oni Titan stands tall and dormant in the middle of the city, a symbol of oppressive strength. Lloyd, Nya and Dareth are forced to hide like rats, making a new hideout each night to stay one step ahead of Harumi's forces. Whereas Lloyd was once hopeful about leading a resistance, he's now filled with doubt, reeling from the loss of the Ninja and the loss of his elemental power. But they soon get a glimmer of hope when they not only find evidence to suggest the Ninja are still alive, but they're rescued by a group of Elemental Masters from their past. Meanwhile, Mystake's 'Traveler's Tea' has marooned Young Wu and the Four Ninja in the Realm of Oni & Dragon with no way to return home. And just when they discover they're not alone on the island, they're hunted down and enslaved by a brutal tribe of Dragon Hunters.

Having escaped capture earlier, Cole and Young Wu don disguises and infiltrate the tribe, only to fail at rescuing their friends. In the battle with the dragon, the Ninja are forced to reveal their elemental powers to save their own skin, alerting Iron Baron they have magical powers. Meanwhile in Ninjago City, Lloyd and his friends unite with the Elemental Fighters to create a secret rebel group in a nondescript garbage depot. In Master Wu's absence, Mystake steps up to be the wise old mentor, telling Lloyd if he wants to defeat his father, 'You must endure' until his fellow Ninja find a way back home. Ruling from the top of Dark Borg Tower, Emperor Garmadon makes an example out of Mr. E when he fails at capturing Lloyd, using dark magic to tear the nindroid apart.

As the Ninja are put into a cage aboard a hunting party, they learn that their elemental powers will be used to help lure a dragon. Undercover, Cole learns Iron Baron is in search for Firstbourne's nest - the Mother of All Dragons - where she protects the Dragon Armor, which was once worn by the First Spinjitzu Master. "He who wears the armor, controls Firstbourne -- and he who controls Firstbourne, controls the realm." The Ninja's elemental powers help attract a Wind Dragon, and they watch the ruthless tribe hunt and capture it, using a mastery of chains and chain rifles. In Ninjago City, Lloyd trains under Mystake's guidance. She tells Lloyd that without his power, he will need to find his voice. And he better find it soon because they are going to take over the airwaves to send a message of hope to the people of Ninjago. With a ragtag team of Elemental Fighters, Lloyd manages to break into Garmadon's headquarters and hijack their TV station, showing proof to the world that both the Green Ninja - and the Resistance - lives. They deliver both a message of hope, and a serious blow to Garmadon.

Forced into slave labor, Jay's inspired by his dream of his master when Wu told him to 'build the impossible'. The Ninja work together to gather materials for Cole and Wu to build a fake dragon to create a diversion that night so they can escape. The distraction works, only for the real Firstbourne to attack the fortress. The Ninja manage to escape, freeing the enslaved dragons. With their home burning, Iron Baron seeks vengeance and the Dragon Hunters plan to hunt the Ninja. In Ninjago City, Lloyd and his rebel group are elated over their previous blow against Garmadon. Dareth warns his friends just as the Sons of Garmadon ambush their secret headquarters. The Elemental Masters are each captured, except for Lloyd, Nya, Dareth and Skylor, who escape within Nya's escape vehicle. The four manage to outrun the biker gang, and dramatically escape the Oni Titan. Before Mystake can be seized, she mysteriously disappears, further raising the question of her real identity. Back in the Realm of Oni and Dragon, the Ninja are the lam in the wastelands. They wake up to witness Young Wu has had another rapid growth spurt and is now a teenager. Teen Wu had a dream about his father telling him how 'he must have faith', and everyone is happy to see his memories are starting to return. Their moment is interrupted when Heavy-Metal catches them, but after he overhears Wu is the son of the First Spinjitzu Master, he removes his helmet to reveal he's a woman named Faith. Yearning to escape the realm herself, they share in the same goal of finding Wu's father's armor so they can control Firstbourne to ferry them back home. Although he doesn't know exactly where the dragon's nest is, Wu believes his dream and meeting faith can't be a coincidence, and trusts if they follow him they will find Firstbourne.

As Lloyd and his friends lick their wounds, Mystake shares how she managed to escape the Sons of Garmadon earlier -- she's a shape-shifting Oni. Long ago, she hunted the First Spinjitzu Master, only to fall in love with the realm he created, and chose to live the rest of her days here. She cryptically tells Lloyd that to defeat his father, he too will have to change. Meanwhile, Harumi offers to be Garmadon's daughter, replacing Lloyd, and helping him become the great destructor. He gladly accepts. But when Harumi ventures off to capture Lloyd, she discovers it's a trap, and she's caught herself. In the Realm of Oni and Dragon, the Ninja and Faith blindly follow Wu in search of Firstbourne. After Cole gives Wu a lesson about 'responsibility', a team of hunter speeders catch up to them. During a thrilling speeder chase, the hunters manage to secretly place a tracking beacon on a Ninja's speeder. Later, the Ninja come across an ominous boundary, and are forced to venture across it into Oni territory. They come upon a timeworn Oni palace, and discover the Oni have mysteriously left the realm long ago. Faith realizes Iron Baron has been lying about the Oni all this time to use fear to control the tribe. While Cole questions if they're heading the right direction, they find a map in the palace indicating where Firstbourne's nest resides.

In the wastelands, Faith teaches the Ninja how to master their chain rifles and they hunt a dragon. As teen Wu struggles, Kai encourages him to not give up in a lesson of confidence. Suddenly, Iron Baron and his hunting party catch up to the Ninja. During a harrowing vehicle chase, Baron discovers Wu is the son of the First Spinjitzu Master. Realizing the boy is the key to finding the Dragon Armor, Iron Baron has his hunters go after Wu. In the end, Faith makes a great sacrifice helping Wu and the Ninja escape, while she is captured. Meanwhile in Ninjago City, Lloyd and his friends have Harumi captive, only to fear she wanted to be caught. Accepting that his elemental power may never return, Lloyd relies on the power of his friends. He suggests they plan a way for Skylor to get close to Garmadon and absorb some of his power so she can control the Oni Titan. Mystake takes on the appearance of Harumi, and brings Skylor before Garmadon as her 'captive'. Just as the plan is about to work - the real Harumi arrives.

Harumi has outed Mystake as the 'Fake Harumi'. Mystake reveals her true Oni form and battles Garmadon, allowing Skylor to absorb some of his power and escape. In the Realm of Oni and Dragon, the Ninja return to rescue Faith, only to discover it's a trap. The Ninja are caught and strung up on electro-poles. Jay teaches Wu about the importance of humor and staying positive. When Wu is electro-shocked, he's hit with a lifetime of memories, and in a triumphant moment, Master Wu returns and threatens Iron Baron. They make a deal - if Wu gets the armor for Baron, his ninja can be allowed to return home. With the Ninja still restrained, the two set off towards Firstbourne's nest. In Ninjago City, Skylor reunites with Lloyd and they use Garmadon's borrowed powers to seize control of the Oni Titan. They direct the Oni Titan to attack Garmadon's forces with devastating blows. In the attacks, Harumi flees, only to find history repeat itself - a young child and parents are about to be separated in the mayhem, just as it happened to her. In a moment of redemption, Harumi keeps the family together and saves them from harm, only for her to not be so lucky. Witnessing the death of his daughter, Emperor Garmadon retakes control of his Oni Titan, causing Skylor to fall into a coma. Lloyd realizes the only way to save Skylor's life is by stopping his father.

Garmadon is enraged by the loss of Harumi and releases his wrath by ordering the Oni Titan to turn Ninjago City to ash. Lloyd fears they won't be able to endure much longer - where are his friends? Their only hope to survive the Oni Titan is reaching Nya's survivalist vehicle, but on their way there, Nya must battle Ultra Violet to allow the others to continue. Just as Nya is about to lose the fight, Lloyd returns with the vehicle, saving Nya and destroying Ultra Violet's Oni Mask. All too quickly, they are surrounded by the Sons of Garmadon. Meanwhile in the Realm of Oni and Dragon, the Dragon Hunters have grown concerned about Iron Baron's motives and if he gains control of the Dragon Amor. Although they release the Ninja to go help Wu, they soon come to an impasse and realize Master Wu is on his own. In Firstbourne's nest, Iron Baron and Wu find the armor surrounded by sleeping dragons. Wu helps Iron Baron don the armor, only to alert him that he lied about it. Wu knows Firstbourne didn't submit to the First Spinjitzu Master because of the armor; it was because of his good heart. Iron Baron meets his demise, and Wu dons the armor, earning the respect from his father's dragon. Wu triumphantly returns to the Ninja with dragons to go home. While Faith first wanted to escape the land, she chooses to stay to help be the answer this realm needs. A new dawn has arrived where hunters and dragons will live in peace with one another. Wu and the Ninja fly their dragons across realms, returning home.

Atop their dragons, the Ninja return to Ninjago City amidst Garmadon's vicious attack. Master Wu and the Ninja join up with Lloyd, Nya, and Dareth and they celebrate their reunion. Lloyd knows now - it's not his power that makes him the Green Ninja; it's the person behind the power. While the ninja fly their dragons and use their newfound skill of chain hunting to try to take down the Oni Titan, Wu aids Lloyd in confronting his father. The three clash atop Borg Tower, only for Garmadon to overpower Wu and blast him off the building. Alone, Lloyd faces off with his father; the powerless vs the powerful. When Lloyd holds onto hope his father can change, Garmadon pities the folly of youth - "People don't change. They only reveal who they truly are." As the Ninja struggle to ensnare the Oni Titan with chains, they gain a surprise cavalry when their freed friends arrive from Kryptarium prison. Meanwhile, Lloyd remembers that it is the fight that fuels his father. While Garmadon attacks, Lloyd won't return a counterstrike, repeating: "I cannot fight you, but I can resist you." Garmadon's powers slowly drain, as Lloyd's elemental power finally returns. While Garmadon wants Lloyd to finish the fight, Lloyd is unable to and chooses to walk away. With that, the Oni Titan crumbles apart and Ninjago is saved. In an epilogue, Ninjago is amidst a reconstruction effort and the Ninja are honored with a surprise celebration. Lloyd lies to his friends and says his father had escaped. As they celebrate that night at a private affair with their friends, Lloyd and Master Wu have a private conversation on the rooftop. Lloyd tells him: "Since Ninjago needs someone who can truly stand up to my father, and defeat him for good... Ninjago needs a new Green Ninja."
